According to the interviewers at Anime Herald, Ogata stated why season 3 isn’t taking place right now. There are a variety of reasons why Thunderbolt hasn’t been seen more recently, including a desire to see further development of the manga storyline. Although we’d like to continue working on Thunderbolt in the future, we won’t be able to until we have additional material available to us. One of the contributing factors is tendinitis, which the designer is currently battling with at the moment. Thunderbolt is a figure about whom we hope to learn more in the future when more manga is released.”
The Gundam Thunderbolt anime will not get a third season since the creators are waiting to acquire additional raw material for this new segment rather than coming up with new original stories.
